The episode opens with the atheists on the quest for the Serpent, believing it to be responsible for the death of the Marine Research Team. As Father guides the Mithraics to be used as baits, Mother runs into him. She then travels to the mountains, where she learns that the Serpent is herbivorous and couldn’t have attacked the Marine Research Group because the acid sea would have had the same effect on it as it does on humans. She then brings the monster to the colony with the Trust’s approval. In the meantime, Father encounters Marcus, Tamerlane, and Decima. Marcus, the die-hard fan from the first season’s finale, is no longer with us. This isn’t, however, the atheist Caleb who is wearing Marcus’ mask. Marcus is an enigmatic and supposedly enlightened religious leader who has finally come to grips with his faith. He requests that Father set the Mithraics free. When the android disagrees, the two fight, and Marcus easily overcomes Father. Vrille is a member of Marcus’ group, which Paul and Campion discover.

The Trust interrogates Paul later, revealing that Marcus will be tracked down soon. Father makes an amazing discovery after regaining functionality. Droplets of his fuel-blood fall on the charred remnants of the old android he discovered, and it begins to heal. Father and Mother’s connection has always been complicated and remarkably human. Father is enraged when he discovers Mother has formed a strong attachment with the monster. In pursuit of fuel-blood, he and Hunter pay a visit to a woman named Nerva. He accepts to battle an industrial android for money because he has no other means to pay the woman. The birth of the Serpent, followed by the easy defeat of Marcus, has left Father with really human misgivings about his masculinity. He defeats his opponent in the company of Hunter, Tempest, and a number of atheists. Marcus finally meets with Paul near the end of episode 3, who has come to inform him of the Trust’s plans. While living among atheists, Paul battles with his faith on a regular basis.
